I just installed a gas oven in place of an electric cooktop. I added a junction box with a cover behind the stove, capped off the wiring. I labeled the junction box cover "abandoned cooktop circuit". How should I label the wires in the panel?

As stated you don't need to identify them but I would just make it easier in the future if you were someone else wants to use them for something. I would just label them something like "former cooktop circuit, other and capped off also".
Unless you need the breaker space there is no reason to disconnect them from the breaker.
