We had an issue with my son's toilet and had to use a toilet snake auger to clear it. It has plastic to protect the bow but we obviously left greyish marks when we pulled the snake out. I take it we scratched the porcelain and was wondering if there is some way to clean this up?

I agree, that's going to be a tough one to try to get clean again because you have possibly scratched the porcelain. No matter what you use it's probably not going to work to well depending on how deep the scratches are. If it's just marks left from the plastic/rubber guard, they should come out with a cleaner like bar keepers friend.

Try some bar keepers friend cleaner on it. It may help for awhile but the marks may return when the sediment/crud builds up in them, especially if you have scratched the porcelain. Available at any box store or amazon.
