I am putting lights on separate breakers so that they can be isolated in
order to be powered by generator. How do I avoid having lots of junction
boxes? Say I have a line from the panel that is to feed 3 light switches in
different rooms. What is the best way to wire these light switches?

Splice in the switch boxes and feed out to the other switches .
