I have an aluminum sided house with aluminum window shutters. I plan to repaint the siding and was hoping I could do away with the shutters completely. However, I'm guessing that when I take off the shutters I'll find a few unsightly holes in the siding where the fasteners held the shutters to the house..... Is there any way to repair these holes in aluminum siding, so i can paint behind the shutters and not replace them at all?

you can use caulking or fill and sand smooth using bondo, from the automotive stores.

I considered that, but I was assuming there would be a hollow void between the siding and the house sheathing, and that a filler type product would just drop into the space behind the aluminum to the bottom of the sidng panel, without filling up the fastener hole..... Would this not be a problem?

Possible, but bondo is heavy enough and so is the caulk to bulge into the hole a little, but not really fall through. You are only dealing with very small and somewhat rough holes. The screw threads will give you something to grab onto. If not you need to span with mesh tape and apply bondo over this, similar to a drywall butt seam.
