Where exactly should a floor transition? Say, a bathroom or a bedroom to the hallway... How far into the jamb should that rooms floor go, right to the stop?

Not exactly sure what you are looking for...different flooring materials, changing direction, etc. Laminate flooring systems have transition moldings that allow you to go from one room to the next. They are a necessity since the floor floats. Nail down hardwood flooring does not need a transition molding. If there is a door, the transition is usually under the door.
