My house is about 10 years old now and this is the first time it happen in the winter. There is a cracking or popping sound along the ductwork underneath one of the bedroom on the second floor when the heater turns on. I have checked all other part of the house including the basement. It seems the issue is between the main and second floor which are covered. What can be done to fix this? Any suggestion is appreciated.

Not much. Houses expand and contract ( wood swells and shrinks ) with a change in moisture level and seasons. That pulls on the ductwork and sometimes causes it to get tight or pop. Unless you can pinpoint the spot and move it or push on it it is here to stay.

Mine does the same.

Thanks. I sort of pinpoint the location. It is underneath a bedroom on the second floor and above the dining room on the main floor. The main issue is that section is covered. And it only happened when the heater turned on.

Jr....I have the same issue......in one part of my house, it sounds like water dripping on the ceiling...

In the bedroom, it sounds like a clock ticking.

I suspect your house is also well insulated and real quiet like mine. My FAU is in the attic....and you barely hear it. Windows are great at keeping out noise....so around 6am when the the heat turns on for it's first cycle....around 6:15 when it shuts off I get the 'noise'.
