That's what I'll end up doing but the orientation of the holes puts the floodlights right on top of each other when pointed down from the second floor. For a clean looking install, I'd like the rectangular box to be horizontal.

One of the reasons To use round boxes for lights.

Use a regular box with a regular cover and mount the floodlights to the side knock outs.
