I traced out my water lines and I have the water from the city feeding the water softner, which is correct. But before it reaches the softner one toilet is fed from the main feed.

Any problem with that?

All other toilets are fed AFTER the softner.

Also as a side question, is there any reason the drains from the sinks would be at level when feeding into the main drain stack? I noticed they aren't at an angle down towards the main stack, mostly level.

Often a water softener is installed after the house is all done---That causes some goofed up piping.

If the forgotten toilet is turning red from a lack of soft water---repipe it.

When I added a softener to my house I had to repipe all the outside hose bibs. I would have been wasting the soft water on the gardens if I hadn't.
