I am in the process of replacing my 2 elements in my water heater. Does it matter where I connect the 2 wires on the elements ? Can I just connect one to each schew and be fine ?

Either wire can go on either screw. The element doesn't care about phasing, it's just looking for 240 volts across the two screws.
