You can see they tried to use silicone or something to fix the leaks. It works for awhile but they will eventually keep leaking.

To fix it right, you would have to remove a couple rows of shingles. They need to be secured right to the roof deck first then shingle over them. Easy fix for a roofer or someone that knows what they are doing. If you are going to diy, you can google some utube videos that show you how to do this step by step.

If you are going to install them correctly, I agree, you might as well replace them with all new and you will be good to good for a long time. Just a suggestion and my opinion only, others may disagree.

yes, I agree they are installed wrong, flashing goes under the shingle not on top. They will leak as you have exposed nails. Just my opinion.
They are installed properly, the bottom of the collars need to drain onto the shingles. If the bottom is covered the water goes under the shingles, rather than draining safely out.

The nails should be sealed with some tar or caulking

I agree. Add a couple of nails to hold the flange tight on the roof, then seal the nail heads.

The pipe boots are installed properly with respect to the shingles. You do not want to add nails to the exposed portion sticking out at the bottom, however, with the cheapest plastic boots you have, the warping is common and now you need to nail them so water does not blow back in under. Seal the nails.

That is why galvanized metal boots are used instead of saving the $2 per for plastic.

Sorry about that, yes, they are installed correctly. Looked at them quickly and saw flashing all curled up.

You don't mention if they are actually leaking?? If not leaking just add a couple more nails and tar/caulk over the heads and call it a day.

If still leaking, the rubber boot has failed/cracked/deteriorated. To save time and money do what chandler recommended in post 4.

If they do leak, it depends on the roofer, some will only replace them with new to prevent call backs, etc.,, others/handyman, etc. will fix what is there.
