My stairs and the pony wall don't meet up so the baseboard trim doesn't come together properly. What would be a good way to finish this trim?

That's a good point, when you round that corner to the stairs, the first step is not where you expect it to be.....If you wanted to do it where it would really look good, do as I stated and also install a post and rail there to keep someone from stepping off that first step.
Bingo! Here's your answer OP.This may be a little heavy but if it were mine or I were called to fix that, I would first of all not use the base on top of the stringer, I would go with a base cap. I would cut the floor back and use a landing tread at the landing and continue it around and back into that pony wall. I would let the base cap and stringer die under the landing tread.
If you wanted to do it where it would really look good, do as I stated and also install a post and rail there to keep someone from stepping off that first step.
you could build up the stringer with a piece of wood -tall enough to make the trim meet and slightly narrower than the thickness of the stringer to give a stepped look. Use something nicer than regular dimensional lumber. Or wait until something closer to a carpenter chimes in.
