Yes--touch up the low spots right over the existing---a slightly damper mix might be needed.
Shower Pre-slope Mortar
I have put in a pre-slope mortar bed for a shower pan using the Pre-Pitch system and 4 to 1 Mortar bed mix. Before I install the liner there are a couple of places that aren't sloping to the drain almost level. What can I do to fix the problem? Can I mix up a little more mortar adjust the slope? I don't want to go further until it's right.

Time42play is that the Goof Proof system you are talking about? If so, how do you like it? Do you have any pictures to share?
Use a Kerdi pan and skip all the hassle and steps.
