on a flat roll roof, what's the layer order?

does the vent flashing sit on top of the base sheet?
and then another 2 layers on top of the flashing?

I have a water heater vent that is sitting at the lowest point of a flat slope where all the rain water converges, and need to make it water tight.

Is it leaking.?

If not, I would just coat the roof.

that's not my roof picture. just wondering how they installed their vents.

but yeah. my vent is leaking big time.

the water is coming from somewhere upstream, and getting underneath all the layers.

I need to tear off the roof down to the deck and do it over.
