I have one box in my bathroom that was hooked up to a strip light above the sinks. Can I wire this box into two separate boxes to run two separated lighting units above each sink on the same switch?

Yes, that's not a problem at all. Just make sure all connections are made within the boxes and the boxes are firmly attached to provide support for the lights.

Existing junction box must remain accessible. You can't bury it under drywall.
