I have an older home with dual-pane aluminum windows and T1-11. I'd like to replace the windows this year and replace the siding in the next couple years.

Question 1- Replacing windows:
The T1-11 is butted right up to the window frame so I'd have to cut around the window about 1-2" to reveal the window flange to pull the nails.
Now, when it comes to trimming out the window do I nail the cut-out strip of T1-11 back over the window flange and nail trim directly on the T1-11? Or do I cut more than what is necessary for the flange and account for the width of the trim; nailing the trim directly to the framing between the T1-11 and window frame?

Question 2- Siding at a later date:
Is it okay to side right over the T1-11, and do I need to tyvek wrap it also?
If it's okay to side over the T1-11 what will happen to the reveal around the window? Wont the window be recessed beyond the new layer of siding?

At this point you don't have a grasp of what is entailed in putting in new construction windows. There's a flashing detail that extends further out from the window then the nailing flange. Check out a few videos of window installations. They're available on manufacturers websites.
Also on YouTube. Take with a grain of salt the Tube videos as there are good ones and not so good ones.
