Depends on why/how it's leaking.
New roof, poorly flashing detail?
Old roof, properly flashed and simply worn out?
Leaking at the base through the roofing material,
or leaking higher up on the metal/lead flashing covering?

If it's an old roof leaking at the base, roof cement and cotton mesh properly installed around the penetration can last years.

If it's leaking from the pipe detail above roof level than some metal caulking spread around the pipe flashing could be your fix.

It's a flat roof. My son just sent me pictures and it looks like the plumber who came out to fix the water leak (in the faucet) pulled the pipe up through the roof and broke the original seal around the pipe. So now he does not have a leaky faucet but his roof leaks when it rains. Is it ok to use a siliconized caulk to seal around the pipe until he can get a qualified roofer to come out and do a more permanent fix?

Yes, you can use caulk as a temporary repair.

The proper way to patch a pipe penetration is with a "Target Patch", so that when you cal up any roofers, you know what to tell them you need. There is a little more to it than just that term, but at least they will know what they are being called out for.

Having an issue with water leaking in around a water supply pipe that comes up through the roof. Any advice on the appropriate sealant to use to repair would be appreciated.
Bitumen roofs are very delicate. Goooood question. These roofs are notorious for off-gasing during hot weather. This causes heavy expansion and shrinkage. The simple solution is to contact your local roofing supply specialist and purchase anti-off gasing spray. This can be applied by any do-it-yourselfer with a simple garden weed sprayer. The cost savings is ASTRONOMICAL compared to what a contractor will charge.

Good luck,
