I have a horrible smell in my bathroom only at night and only in one bathroom. I also have a problem with sewer flies in that bathroom. Does this mean I have some kind of crack in my plumbing

I’d say it’s all the time but you notice it more at night. Could be literally dozens of things. Trap under bathroom sink may be getting water siphoned from it allowing sewer gases in. You may have a vent issue. Might be blocked or you may not even have a vent if it’s an older home. Might need caulking around base of toilet. Hopefully the plumbers come along shortly to help out.

It takes the whole day for the 3" ID waste pipe to fill up
from a blockage a few feet downstream of the toilet.

Two issues, the pipe should be draining and not filling up and the traps should be keeping sewer gas out. Also nighttime is typically the period of lowest usage.

How would the clog clear itself during the day?
