I have put up the 12x12 sheets of small natural stone and glass tiles. The area that needs to be grouted is about 1/16 wide. I can't use a float and cover with grout and wipe because the stones are not flat and smooth but vary in height and texture. Is there a way to grout in between with some type of grout bag?

Grout bag, pastery bag, will work, use unsanded grout. Do not leave any haze on the tiles.
Depending on what type stone it is it may be best to seal the tile before grouting so it does not get stained.

Do they have tips small enough to get into the cracks? I do plan on sealing this, it's the whole front of my fireplace, but again, the tiles have so many "dimensions", some flat some very very rough etc....

Then use a pastery bag, there's dozens of differant tips.
There's just not perfect way to do this, the grout has to be forsed into the gaps so some of it's going to get where you do not want it.

As i think there is no way to solve this problem. as per i think you should clean the whole floor buy pres surely thronging water on it and then take the water out by large towel or clothing this will take a hell of time but is the essayist way to do it.
