The pull chain lights usually have power in and then continues to another box. You could remove the pull chain light, but the splice in the box must be accessible and not drywalled over.
Would it be better to just remove all the pull chain lights and all the existing wiring? I will drywall the ceiling...Do you plan on drywalling the ceiling or using a drop in tile?
I suppose my new recessed lights could stay on the existing main panel circuits, I would just like all my basement power to be running from the basement sub panel.If you could find both ends of the wires, re-run without a splice and eliminate the old light box entirely. That can be a lot of work. Why can't the lights stay on the existing circuits?
