I am remoldeling a basement. I have two high efficiency furnaces both vented through the side of the house ( Vs thru the roof). One side of the furnace #1 opens into a workshop 20/30 with a lovered door 36" plus a 2" screened vent above the door .The other side of the furnace #2 is what my question is about. Can I enclose the furnace into a non combustible material storage room 9x10?

As long as they get their combuxtion air from the outside.
Or you install grilles for them to get combustion air from another room/area, yes you can.

Are they one pipes or two pipe going out the side of home?
