I am building stairs from the first floor to the second. On all examples that I read, the ceiling joist are perpenducular to the stairs. My new stairs will be parallel to the ceiling joist.

How do I box my ceiling joist to keep structual integrity?

That would depend greatly on what the use of the upstairs is, storage space, living space etc. and on the sizes and spans of the construction members there now.

Also depending on your location there are "prescriptive" approaches outlined in the codes or the possibility of needed engineering to solve the issue.
