Are you sure you connected things up correctly?

Do other things like lights or televisions work from the same receptacle on the generator or the same branch circuit that powers the boiler?

Many generators create "dirty electricity".

Many new furnaces with electronic controls will not work with those.

Probably the cheapest way to clean that up would be to get an "online" "true sine" UPS which are normally used for backup power to a computer. Online means the UPS is always "making electricity" (not just when power is off). And true sine means it would be a clean sine wave. Be sure to pay attention to the amperage / wattage required for your boiler and that provided by the UPS.

Another option is to get an "Electronics Friendly" generator.

Sometimes you need some more load on the generator. One of my UPS will not switch over when on generator unless I put a small heater on the generator to make it work harder and produce a cleaner more stable wave. Idling the generator is too dirty.
