How to flash/seal this spot where the roofs connect?

I have a leak where the newer garage roof meets the original house riof. Iíve peeled away the roofing and have to try and replace as much of the rotted wood that I can. It look like this was never sealed correctly.

How is meeting point like this sealed to prevent future water leaks?

This wood should be 1' off the plywood so the shingle go all the way up under it.
If we don't leave enough room the roofers just cut it with a circular saw and then they have 1 1/2", not sure how they deal with the shingles right there. that includes the 2x4 behind the white board.
Besides all that you are looking at, do you not have any ceiling joists or rafter ties in the lower third of the rafters. I think the roofing should stick out 3/4 to 1" from the side or have a drip edge.

How to flash/seal this spot where the roofs connect?

Here where Iím at now. I can replace most of the rotted wood but I really have no idea how to seal this up?

Looking online, I see many similar looking repairs but all are setup where the fascia stops at the roof. Mine goes into the roof and passes through a he shingles. How the hell can this be sealed up?

Any ideas would be appreciated!

Cut 1 1/2" of that rake board out and cut a slot into the plywood so the top cap of the garage roof will go in under the shingle from the main roof.

Thanks! I like that idea.. Iíll see if I can make it happen. Trying not to open up too much more of the roof but I can go a little deeper to get that done.

Should I cut out a larger section of the plywood so I can put a solid single piece covering the seem? (See my pic).

If it has rot, or if it makes you feel better.

BTW anything that has water stains that you are leaving in place. Paint that with copper like the stuff for treated lumber, kills mold, mushrooms and rot.
