Joist hangers are the accepted way , plus screwing the new to the old, And it can be done throughout, but not needed anywhere except where the tile is.

Unless you want to get a waterbed, or some heavy appliances, furniture,a M I L.

MIL? Usually mother in law, but hopefully not this time.

Joists hangers screwed not nailed. Joists glued to the bottom of the subfloor. It's a very tedious process cuz you need even contact with the subfloor, otherwise you need to shim and that can cause big trouble. I would install "L" brackets to draw down the sub to the joists....carefully.

How would I use the L brackets? I can't screw anything deeper than 1" in the subfloor. Would that be enough?

That's it, you've got it. You should be able to go 1 1/4" actually. You've got 2 x 5/8" ply plus 1/4" CBU with another 1/16" or so of thin set under the CBU, plus the thickness of the bracket.
