bathroom tile

I replaced an old leaking toilet. Now I'm pulling out the two layers of tile, one the stick on and the second the old with the tar paper. It came off except for some areas of tar paper that are really tough. The old damaged tile in the area around the front of the toilet smelled like sewage and the wood was a little moist but not rotted. Do I need to replace it of can I just clean it and put down new stick on tiles? Also, do I need to remove all the old tar from the floor and if so, how?
