How do we deal with brick ledges when using stone veneer?

We are novices using mortar to apply Harristone Ridgestone veneer over our existing exterior brick. We are confused at how to handle existing brick ledge areas or door areas where the stone would be too high or stick out too much (see photos). Would we just use a drill and diamond blade to cut off the sticking-out portion of the brick ledge area? How would we handle the top area and the side by the door? We don't want extra height or width there. We will be redoing the patio door and windows and don't want to cause issues. Any ideas are appreciated!
