Triple wall chimney threw Steel roof


I have a garage with a triple wall threw the roof ,and it leaks.Is the rain flashing supposed to be caulked around the pipe?

It is not necessary if the bottom portion of the flange was lain over the lower course of shingles and the 3 other sides were covered properly with shingles.

Are there any nail holes that water is getting in, or a broken seal at the base?

Im trying to find out what I did wrong originally with a Steel galavume roof I will take a picture and post it here This thing has leaked for years...
