torch down punctures

I'm a contractor building in Los Angeles. The new construction home we're building in a simple hip roof with clay tile. Since the tile we ordered is unavailable until June, my roofing contractor decided to torch the entire roof instead of just paper, providing us with a watertight environment in which to complete all other trades in the meantime. My question is this: a few novice workers were doing some construction up on the chimney that extends above the roof. They decided they needed a scaffold plank to stand on. To achieve this, they removed a plank from the scaffolding and laid it down on the touchdown and drove three 16d nails through each end of it into the torchdown, breaking my nice waterproof seal. Should I be concerned? When attaching clay tiles, aren't there going to be penetrations made anyway? An I freaking out over nothing? My roofer is in Canada for a month or I'd ask his opinion. Thanks for any advice.
Sincerely,
Mike

Can't these holes just be sealed up with roof caulk?

Unless the holes penetrate through to the decking and even then, probably only if the holes are over a seam in the decking, you have little to worry about.

If there was 15#, 30#, or 43# felt paper installed, it would have a significant amount of nail holes in the exposed portion of the felt paper anyway.

Check for leakage after and during any rain storm if you remain concerned.
