Staining on 3yr old roof below dormers

See pics below, I have staining below my dormers, 3 year old roof. The contractor (who so far has been great) came out and has no idea why the staining is happening, he is having shingle Manufacterer come out to look at. My thought was the staining to left and right of windows is caused by the bottom JChannell for the siding not having any drainage and debris getting caught but that doesn't explain staining below exterior sill, the staining there doesn't start until about 1" below where the sill ends.

Any thoughts on this? I really dont want the shingle manufacter to come by and blow smoke up my a#$.

On the last pic you will see what is below my window, obviously water is getting in between bottom of window and trim. The roofing contractor that installed siding and trim explained that 99% water is not getting in due to it being a "replacement window".

I'm seeing alge growing that would have nothing to do with a problum with shingles being defective.
What's up with the wide J moulding?
That area could have been done with starter strip so the water would not have a place to lay, mold up then run down the roof.
J moulding is fine on the rake but not at the area below the dormer.
I do not see any flashing behind the J moulding sitting on top of the shingles.

I'm thinking the wide J is a belt trim, usually used on gable ends where you switch from horizontal to vertical.

Sure doesn't look properly flashed.

Thanks for the replies, you can see built up debris and water actually gets held in those J moldings would have thought they would at least drill some holes in J molding to let it drain out. There is flashing under the J moldings.

The last pic is just below my windows: the bottom of my brown window is on top then a gap with insulation (I took piece of loose window "trim" off to take picture, then the exterior window sill trim is below. Insulation is wet and water obviously gets in, contractor says water would not be getting in to house because windows are replacement windows. No evidence of water leak below.

Thanks for the great pics, helps us a lot to see what you are talking about.

Why is the flashing not on top of that insulation? Is that just in a gap?
Spray foam may be better.

Take a wider angle of that last picture.

Not at all uncommon to see staining below dormers for a whole host of reasons.

Sides of the dormer should have had starter strip not J moulding.
That coil stock on the sill was suppost to be installed before the replacement window and ran all the way under where the new widow is going to sit to keep water from getting in under the metal.
There's a missing piece that was suppost to be under that window to fill the gap from the sill to the bottom of the window. It should have came with the window.

You have an improper window wrap and cap.You should also have an apron under the window where it meets the roof deck.

The apron should run up behind the wall about 6"-8" and on the roof deck about "4.Some moisture guard is an added bonus.

Silicone and other types of sealant should not be used in place of a proper wrap and cap or an apron.
