re-secure flat roof decking

I replaced a couple of 2x8 joists of an 8x12 flat roof, from the inside (all under permit). A previous owner must have had a water issues at some point because the decking was replaced but the water rotten joists were not. The joists were too damaged to sister, so we replaced the affected joist in their entirety. Now that we have the new joists in I am unsure how to secure the roof decking (which is in fine shape) to the new joists. The roof in question is modified bitumen.

My though was to nail through the roof into the joist, seal over the nails and then have a strip of APP torched over the line of nails.

Any thoughts? I am open to any suggestions.
