notching out joists

I have a garage that has rafter and joists (not a truss system) and I want to install a garage door opener. The bar for the door opener needs to be an inch or two higher and I was wondering if I can notch a few inches out on a few joists to fit it in there or would that dramatically change the strength of the joists? As far as I understand the joists are just there to keep the walls from falling in/out from the weight of the roof.
