Flashing over/under siding question
 
I am building a hatch style egress door (of wood can't afford metal or fiberglass now) from basement due to rot from water/ice because of lack of flashing on prior basement door framing. I live in upstate NY lots of snow/ice and the framing will be attached to the side of the house in a corner. How should I flash using rubber roofing (I have lots from a previous job). Also, the reason things rotted at the ground level were because of a previous addition of a patio 50-60 yrs ago that was touching the wood behind the siding (the 2 X 6 planks running vertically). My home is 125+ yrs old. Help! :) I do realize there should be about 6 inches of sill but its impossible unless I remove 10" thick patio, which is impossible. Any advice is appreciated!
