I have a garage I plan on converting into a plant nursery, and, there's a big moldy black patch on the inside part of the roof. I got on top of the roof, expecting to see a part that was noticably decayed in the shingles, but I didn't. What's a good cheap way to fix this defect, preferably, one which would prevent further damage, I guess it's a leak?

Don't know if it's a leak or not, but I would remove and replace the roof and roof decking there to make sure the mold doesn't re-appear, which it is known to do after abatement.
