uneven seams with hardibacker after thinset and screws


I installed hardibacker for a tile project. I used thinset as instructed under the underlayment. After thinset I screwed the baords downs as instructed with the suggested screws. I have several areas of seams that do not lay completely flat. No more than an 1/8 inch in variance. Will this be a problem when the tile is mortared over the subfloor? I really want to avoid redoing these. Also, I had problems getting the screws flush with the board. Not sure why. Thanks for your help!
