Too far on tile floor before installing flange?

I have laid tile in the bathroom and cut out the 4 inch exit pipe coming up through the floor. The tile is a circle around the pipe. I have yet to put the toilet flange in and can set it in directly on top of the floor but how do I secure it to the tile floor. Do I need to drill holes in the tile? Should I have left room around the hole for the pipe to attach the bolts? Afraid I have done too much already.

The flange can be attached to the top of the tile---use a diamond bit to drill the holes--

A hammer drill with a masonry bit might work just fine, but the possibility of cracking a tile exists.

Make sure the new flange is not to thick to clear the neck of the toilet-check before installing.

Buy a tile drill bit like the one pictured. Home depot has them. Made by Bosch. Take some playdough or something similar and make a ring about 2 inches in diameter.

Stick this ring of playdough on the floor centered around where you need to drill a hole. Put a little bit of water on inside the ring of playdough and start drilling.

The water helps keep the bit cool. I used this method and it worked fine.
