I am working on my plan to finish my basement. The builder roughed in the drains for a bathroom but it is in a terrible location and I decided to not build one at this time. Obviously I cut out the concrete and cap these lines but what about the line going up. Is that supposed to be a vent for the toilet once installed?

Toilets (installed in well planned locations) don't get vents.
Back to the start... if you really don't want to install a bathroom at this location and if that means the exposed pipes will be in the way of some other use for the space... if/when you break up the floor you will/should find that the several pipes you see now will ALL route to a common point. That's where the cap goes.
