Why not? Are the bolts to short?
Got a picture so we can see what your seeing.
Often times you just use a double thick wax ring or special shims on top of the flange.

The bolts don't come up far enough once the toilet is placed on top of the wax ring. I had read about getting a couple of flange extensions and a thicker wax ring

Did you use the existing bolts, or did you put in new bolts? As for the flange, take the toilet off and measure from the tile to the top of the flange, and post that measurement, along with a picture of the tape measure next to the flange, showing how high or low it sits, compared to finished floor (tile) level.

You can Get Closet Flange Extenders, if the existing flange sits too low below the finished floor level. This is one example. http://closetflangeextender.com/ Another kit at Lowe's http://www.lowes.com/pd_253209-138-436453_0__ The bolt kits you can also get at any hardware store, or Ace Hardware.

Maybe something bad, maybe something good. I guess we'll never know, 'cause you're going to guard it. You won't touch it, will you?

If your trying to use the old bolts most likely they have been cut off.

Did you try sitting on the toilet to flatten out the wax a little bit?
