wood filler knot holes

For those following my cottage remodel I am installing rustic white and red oak 3/4 inch. Basically rustic mean the scraps that don't meet the premium grade.

I love the look, perfect for the cottage. I'd like to keep the knot holes black like they are. What are my options? Tint a wood filler? Several coats of stainable filler? Brands?
