floor moisture

A couple years ago I finished my basement. The people who lived here before my had put down those groutless, hard 1ft x 1ft flat tiles that you find in old school cafeterias. I had padding and carpet put done on top. This fall we had a unusually large amout of rain and the carpet got wet along the edge of the floor. It started to smell and so I removed the padding and most of the carpet. I noticed that when the tack strips were naild down, it cracked the tiles. So 1) is that probably were the water came in? 2) should I removed all of the carpet and put tile over the old tile, since it will probably happen again someday? 3) is there a crack filler or floor sealer that I should cover the floor with before I do any of this?

The cracked tiles wouldn't be where the water came in.
