Gas water heater thermostat

I'm in the process of replacing the thermostat on our gas water heater. Have got the new thermo. and it has 2 wire leads coming off of it to female spade connectors. The thermo. I'm replacing had these two wires incorporated into some type of terminal that was part of the thermocouple port. Long story short, what do I do with these two wires?
Thanks.
Mike
