I've seen many a "patchwork" vehicle in the junkyard...
The car will still run. I don't think you're going to get rust or anything as the primer exists to protect the metal... Paint makes it pretty, and clear coat protects the paint...
I agree with WoW, you might not want to bother wetsanding the orangepeel off of the primer until you're ready to paint. I guess primer might be a little more susceptible to the elements without a topcoat, so some extra sanding might be needed to clear up any imperfections before paint.
