This should have been done in the beginning.
Paint walls, then add colorant to compound for the second color. I have done this for ceilings, but never after the fact. You could use a artist brush and paint the background, then use the same brush for the texture. All kidding aside, I think your idea @ this point is a mute one. But hey, I have seen things done that have just had me in amazement.
You may be able to paint the whole wall with the underlying colour. Then go over the raised portions with a very very low nap roller that may leave the indentations unchanged.
