How do you prep it so it won't rust again ?

Just as you would a car. Grind down to bare metal and use the appropriate primer and sealer.....

I've been told that once it rust it will always come back..I thought about breaking metal over them, but I don't know what i would fasten it to..i'm talking 19 windows on a 15 year old house..Tall and hard to get to windows...

It's not necessarily true that the rust will always return. Make sure to remove all the old rust by sanding, grinding, or a chemical remover/protectant.

I would try sanding/brushing well followed by some naval jelly. Rinse well and paint with an oil based primer and top coat versus a water based paint.
