I am in the process of painting exterior window frames on the southern exposure of my house. I did some repairs to weather checks in my dining room window (I posted here earlier about that)....and while doing that, I ended up pulling some dark colored caulking out from a little space on the lower part of the window. The space is maybe 1/4 inch in height, and goes the entire width of the window.
I did not pull all of this old caulk out. I would like to know if I should pull the rest out, and then fill with new caulk, or is it okay to fill in the empty gaps? The next question is what is the best caulk to use?

Ask them for a recommendation
I haven't noticed a real big difference between Ben Moore's premium and Sherwin Williams premium, as long as your getting the premium
Thanks for the advice guys! Would I need a special type of caulk for this spot in the window? I saw some GE Silicone 2 that said it was especially for windows and doors.....I have read that paint does not stick to silicone though....so I thought I would wait to see what you guys had to say.

Digging out the old is always better. Preference of caulk is personal choice, just like paint favorites. For the most part, paint doesnt stick to silicone, yes...but just look at the caulk and if it says "paintable" your fine....I personally use dap or whatever sherwin sells that is above 45 year.
I have used GE XST it has a handy little reference on the back in a text box showing it's sticking ability to surfaces with a 1-7 rating with 7 being the highest.
I was looking for specific surfaces with my applications in mind and found that It was right for them both.
What impressed me was that the label claims that it sticks with a 7 rating to all of the surfaces it claims to stick to.
If this is the brand you are trying I believe you will find that it sticks to wood and windows.
I once heard that if you absolutely need to use silicone caulking and still want to paint, paint the caulking with a thin layer of contact cement...the paint will adhere then. Anyone actually try this technique?
I'm not sure what the absolute need for silicone that had to be painted would be
But if you need to paint silicone (not siliconized paintable) that's already there, I have successfully used a coat or two of white-pigmented shellac-based primer/sealer (B-I-N), then painted over that
I've also run another light bead of paintable caulking over the silicone caulking
