New siding - but still have a leak - ideas?

Short version: replaced crappy siding to address leaks into MBR...fixed one leak, but the other one is just as bad as ever. What else could be wrong? Should we be thinking roofing-related problems or something else?

Background:

We had fairly severe leaks around/under the MBR baseboards on one wall. Clearly a problem for a very long time, since before we owned the house - the bottom 3 or so inches of drywall are basically nonexistent at this point and it looks like they've been gone for a long time. And you can see signs of older DIY-type (failed) repair jobs - foam gobs, that kind of thing.

There is a window about 4" above the floor and the wooden sill is rotten at the same end where the leaks come in at baseboard level.

Amazingly, no mold or mildew or anything like that anywhere, and the wall above baseboard level looks fine with no sign of any water damage at all.

The exterior cedar siding was in really bad shape. In fact, turned out it had been installed on top of yet another layer of old siding in even worse shape.

So we had both layers of siding ripped off, replaced the insulation, added OSB sheathing and house wrap topped with Hardie. The quality of the siding job seemed solid - thoroughly caulked, etc.

I thought for sure that would fix the leak under the baseboards every time it rains.

Well, it fixed one of the leaks - but the other is still severe. It's underneath the rotten sill and I can't tell if the water is literally coming in at floor level, or if it's somehow making its way through the rotten sill or even from higher up?

What else could be wrong? Should we be thinking roofing-related problems or something else?

Appreciate any ideas for figuring this out.

Rotted sills and you did not replace the windows or fix the sills before installing the siding and it's leaking right were the windows are. Hmm.
