Wiring help needed

I apologize in advance if this post is long but I'd like to give as much history and info on the issue A few weeks ago I lost power in part of the house. I traced it back to a line coming from the breaker to a junction box. This box had 3 breaks 1 went to the outlets for the microwave and electric stove. 1 went to the bathroom (which has 2 outlets a light and bathroom exhaust fan). The 3rd went to a hallway light with two 3-way switches and an out door light. What I did was replace the line coming in from the breaker and added only the 2 outlets for the microwave and the stove. Next I ran another wire from a new breaker to the connection for the bathroom. This leaves me with the connection for the hallway and outside light left. What I want to do is now run another wire from another new breaker for the last connection for the hallway and outdoor light, here is my last dilemma. I Broke the cardinal rule and didn't label the wires There are 2 cables left. One has 2 wires coming out ( black and white) and the other has 3 (black, red and white) Question is which wires would go to the black coming from the breaker and which would go to the white? Thanks in advance to anyone who can help.

You said one cable had three wires,
This cable needs to be wired slightly different then the two wire cable,
Can you post a picture of the switchs you want to use,
Or do the switch terminals have any markings ?

I'm a little confused. Did you eliminate the junction box or are you still using it?
Where are these cables you're asking about? the panel? the junction box? the first switch? a light?

Right now the wires are outside the box. I plan to run a new line from the breaker to these lines and put them into their own box. Here is a pic of the wires

So the wire on the left comes from the panel? the 3 conductor cable, do you know where that goes first?

No I have not run the cable from panel yet. Those 2 cable would need to go to the cable I plan to run. Just not sure which would go to which once I run the new cable.

You;re sure it goes right to a 3 way switch? because that doesn't make sense.
in each of your 3 way switch boxes, is there only one cable?

Maybe that can be the issue. We tested the continuity and the 3 wires are the one at the switch upstairs and the 2 wires are to the switch downstairs that made no sense to me. It's a really old house.

YES !

You are quite right !
If the three wires are to the second switch ?
And the two wires are from the panel,
Where are the wires to the fixture ??

Unless the three wires are from the 2nd switch
and the other two wires are a switch loop from the fixture,
And neutral goes direct to the fixture,

Now thats a possble !

Now we just gotta test to confirm the theory.
