Wiring Problems?

I have just replace my old furnace with a newer one. It is a Miller Furnace in a mobile home/ trailer. I have installed the furnace, ran the wiring for the blower and that seems to be working fine. I installed the burner and found out the transformer was no good. I purchased a brand new transformer and connected the wires in the same way that the old one was connected. The furnace turns on and creates flame, blower turns on and works, but the furnace will not shut back down. I have tried adjusting the thermostat and I even disconnected the thermostat, still no change. Im wondering if theres a problem with the wiring? Hopefully somebody on here can help me, thank you.
