Gas Heater Problem - Temperature Differential

I'm having trouble with wide temp differentials in the house, especially in the master bedroom. At different times, very cold, others very hot. Didn't experience these wide differentials during the very hot Summer using air conditioning.

Details..hopefully this covers it:

New Home in North Texas
4600 Sq Ft
One Story
Zoned Gas Furnaces - two units
House insulated very well

There are only two large ducted returns in the house. They are in the ceiling, at about 10 ft level. Somewhat centrally located. Ceilings in some locations are vaulted up to around 14 ft.

Thermostats are located near the returns. They appear to be accurate and functioning properly.

One return / thermostat is located just outside master bedroom door. There is about 1000 Sq Ft of living space through master, into bath and closet. Lots of air pressure at the master door.

Nights start off on cold but around 3-4 am get very hot.

I have tried:
Matching the thermostat temps / schedules
Raising / lowering other thermostat
Adjusting vents
Leaving bedroom door open (problematic because of dogs, etc)

Hiring professional air balance service
Installing pass-thru vent above master bedroom door
Installing an additional return in the master
Installing thermostat w/ remote sensor(s)

Not sure if this falls under warranty. Should I go back at the builder with this complaint or it it relatively common?

Thanks for any guidance.

There should be at least a 1 year labor warranty on new construction. Call the HVAC company that installed the systems and let them figure it out.
