comfort aire ac unit

during some remodeling the low voltage wires going to my ac unit were removed. I also had a new furnace and thermostat installed this past winter. Where do the low voltage wires connect to? Thermostat or furnace and if so How do I know what colors hook to what? Thanks for any help
