Fence stain

I have been told NOT to use Thompson's as it is a sealant. The idea is that moisture can get in through the bottom of the board and then rot the board becasue it is now "sealed" in. What is the best product for protection?

Try TWP- total wood protection, Ace carries it. Cabbot is also good as well but TWP seems to last the longest. 3 years and counting for me....... Thompsons is pure crap as well as any waterbased product.

And the fence should never be install right on grade. No matter what you do it will rot.

Yep here where I am, new fences must have a treated 2x6 on the bottom and the fence sits on top of that. Great for edging too, you dont rip your fence to crap.

Nothing wrong with a sealant. The problem with Thompson's Water Seal is it is a wax based product and can trap stuff like bacteria and mold spores under it while not really penetrating the wood that much. You are lucky to get a season out of it and if you ever want to stain or something it ends up in the way at least partially.
